Germany and Japan have a long history together. Japan always highly respected Germany, especially in terms of military. Germany was the country that Japan looked up to more than anyone else, at least prior to WW2. Japan's military was largely based around Germany, and many of its civilian institutions were based on Germany's.

This changed, of course, after WW2 where Japan was basically forced to begin looking closer towards America, but there are still a lot of ties to Germany. German history, mythology, etc is all pretty cool, and works nicely when someone in Japan wants to present something as strange and foreign. Neither America nor England (the other most commonly referenced foreign nations) have the history or myth that Germany does.

Finally, the German language is (audibly) about as far as you can get from Japanese, with a lot of guttural phonetic sounds, which makes German an even more exotic language to Japan.
