They have the technology of universal travel and converting emotion, with all that it's safe to assume they are very intelligent. And likely not wrong about the death of the universe. They wouldn't be so desperate and persistent for no reason, since they work only on logic.

2. Our universe =/= their universe

The universe in Madoka has magic, labyrinths, aliens, etc. Don't apply our universe to their's. Again, the incubators must have a good reason to be doing this since they work purely on logic. And they actually have observed their universe. So for all we know the end of those species could have come by the heat death.

False. They know humans regret their contracts upon learning the truth. Humans would not accept the contract if they knew the whole truth, meaning that Incubators get no energy. The logical thing to do is to use trickery in the form of half-truths, which is exactly what they do.

Sure. Self-preservation is a good enough reason. The Incubators are basically immortal, so the heat death of the universe is a danger to them. It is not a danger, however to the countless other species that will go extinct from predation, disease, climate change, out-competition, war, asteroid impacts, or dying stars. The Incubators don't care about other species, after all, why should they? There's no reason, unless they are useful for producing energy, in which case they can be used up until they fulfill their quota, and then their usefulness is gone. The Incubator's sole goal is self-preservation. The good of the universe or the species in it is meaningless to them. That isn't heroism.
