Well, non-plot related fights can be non binary. Meaning that a character beating another doesn't instantly mean he would be stronger in any circumstances. Doflamingo wasn't probably that strong back then, and he had to take care of manipulating the entire army, while Kyros was trying to save his country, in that context, maybe Doflamingo foresaw the possibility of losing against him, or at least getting screwed enough to ruin the plan even if he kills Kyros.
