They directly state near the start of the series that they have some sort of artificial gravity generator system (presumably running off of higgs particles), although it's very limited. It's meant purely to aid in habitability, it's not much of a combat tool. The seed ships weren't designed originally to be battleships though they had some defenses, largely because before the Sidonia's discovery of the alien structure and anti-guana material it didn't matter at all how much force was used except as a delaying action.

It's unrealistic if you assume real-world technology, but Sidonia is pretty far removed from our reality. It's not unreasonable to assume that whatever engine they're using is way more efficient than anything possible in the real world.

What? Yeah it is, in fact it's trivial. In space the real issue would be too much acceleration for the ship to handle without breakup (and obviously all squishy biologicals would be dead long before that).

That's the actual problem, power source. It takes a torch drive to "realistically" do interstellar flight of significant mass with known tech and the physics there get nasty fast. With our current tech an orion drive or nuclear salt water rocket are likely the only feasible possibilities and still represent major challenges and have limits.
The Higgs particle thing though solves all this in Sidonia so it's just a start conceit of the series. They've got something they can use for their primary drive system and tons of other high energy density or special requirements. If you aren't willing to take that as a foundation obviously you should just not bother with the series. It's based on "a not very advanced compared to us humanity discovers a super new energy source, but the use of it attracts some sort of attacker that already exists in the galaxy and goes straight for Earth long before humanity has actually had much time to really git gud with it and destroys basically our entire industrial/development base".

I'll add that the extreme dangers of acceleration based effects are a massive theme early in the series and remain relevant even later. That's why there are exercises everyone is supposed to engage in all the time as far as hooking onto support bars and such, similar to real world practicing "duck and cover" during the Cold War or fire escape or whatever. Artificial gravity failure was absolutely an anticipated possible catastrophe.

I'm pretty sure Sidionia humans were intersteller even before the Higgs particle discovery.
They'd seen Guana before, but they had previously just ignored humanity unless they got in their face.
When the human race started using Higgs based tech the Gauna descended on earth in droves, the seed ships were built and the rest is history.
IIRC, the Sidonia launched in the 2400s or something.

The medium doesn't fucking matter, humans simply can't withstand sudden g changes or extended periods of higher than 1g. Either start to black out or get squashed because parts of you are loose, squishy or floating in liquid and do not maintain the same velocity/acceleration. Doesn't matter if it's in the gravity of planet or in the vacuum of space.
I liked the anime. They really nailed the pacing to keep each episode interesting.
