I think Gendo plays as much more of an ambiguous figure than the usual big bad father. When the story starts he gets painted like that imediately since we see things from Shinji's perspective, but there's stuff like the blanked out letter where he obviously was trying to say something more than just 'come'. Then then there's his connection to Rei which blows shinji's mind since it seems so out of character from what he knows of both of them. and that leads into the fact that although everyone seems to fear him as an authority figure, he's got their trust and admiration too like we see in the black out episode. He also has brief moments of kindness (which shinji 'strings along like beads in a rosary' and the flashbacks is where everything ties up together.

And yeah, Yui & Gendo knew the second impact would happen, but they weren't in a position to stop it, going against Seele and Katsuragi Sr. at that time probably would have just gotten them killed (At least Gendo, Yui I guess is safe seeing who her father was).
