Pretty much everyone in Code Geass and Attack on Titan at this point.

All the Tokyo Ghoul "protagonists" are cannibals.

Obito Uchiha in Naruto, who redeems himself and becomes a "good guy" in the end, is the series' most notorious mass murderer, responsible for over 40.000 deaths. Same can be said about Kabuto and Orochimaru.

Pretty much every Kage before the Fourth Shinobi World War is guilty of war crimes, mostly because the Shinobi world has no concept of war crimes.
