She may have stated that she was a boy in the earlier episodes, but that's probably due to Morganna screwing with her memories. The real reason Tsukasa chose a male Wavemaster as her online avatar was to distance herself from her real life self. Mostly due to the abuse she suffered from her (real) father.

Because he felt bad for her. Honestly that was one of my favorite parts of the show. The adult characters in .hack//Sign actually behaved like adults. He was responsible enough to make that decision.
