It seems like the deal is that self-defense is a legal defense in Japan, the problem is that if the prosecutor decides that it wasn't self-defense, or went too far, he'll tell the judge that and the judge will say "oh, okay" and convict you.

That's dumb, that makes no sense in this context. I haven't been to prison, unless you count house arrest, but I know that they don't allow sharp objects in there because they can be used to hurt people.
