You can't doubt originally Eva's affection for Nagi was what saved her from being an emotionless immortal, then her interactions with raising Negi and training him up created a bond that filled in her urges for family, especially after passing on her Magica Erebria skill (although this was a clone). Eva was unadoublty dere for Negi and one of his harem, that was never pursued.

Now here is the kicker, Eva would be a strong contendor for Negi's affections but then it doesn't make any sense why their relationship would of been solidified, unless Eva gave him a free pass to live a full life with the other girls since they have shorter lifetimes.

Now this is Eva putting herself second to the competition, and lost track of Negi when he lost to the lifemaker. She never pursued a romantic relationship with Negi yet, that's why she remains confused over her strong feelings for Negi & Nagi cause there hasn't been a chain of events where her heart has been caught and one stands over the other.

Then we got Touta who is leaping through time, and ends up retconned / but an important element to how Eva grew as a character throughout her immortality. Touta is energetic like Nagi, yet immature way more than Negi ever was, so she can't at present see any potential with him despite the support he has given her.

Now Eva has a man she holds deep affection with in trouble, and her goal is to save him. Meanwhile Touta is pinnacle to this plan, and she doesn't want to feel like she is using him in order to save Negi, since that was never the reason why she chose to raise Touta in the first place.

Touta is only 4 years old in the grand scheme of things, so it will remain to be seen how this triangle will be dealt with, as you also bring in 2 groups of harems into the push and pull of everything.
