It has nothing to do with the writing being transparent. Its partially what >>155626380 said, in that it was mostly a joke at first, but its also the fact that the artist is really good about dropping little hints in his (her?) work which is feasible only because him and the writer have everything plotted out. At least for this arc, anyway.

There have been multiple chapters where anons have noticed something and been able to go back and pinpoint the hints hidden in the artwork or dialogue. As an example, the paper cup telephone seemed like just a cute one-off omake thing that wouldn't carry any importance to the main story but it DID. It was the only thing Norman took with him when he thought he was being shipped out and having read the omake beforehand makes its significance all that much greater to the reader. A lot of people didn't even realize what it was and questioned its importance until a few sly anons made the link.

This manga is littered with hints and easter eggs which, I think, makes the twists and turns all that much more exciting. A lot of people compare this to the Death Note as far as all the keikkaku'ing going on but I think Neverland is a much more fun and complex read because of visual hints that only make sense in retrospect which I'm pretty sure Death Note lacked.

Its certainly suspect. I think its (tentatively) safe to say that he's at least somehow related. Maybe he's some sort of agent? Its possible Minerva has a hand on the inside of this specific compound, what with all of the books owned by him/them. Further, its mentioned that another child, Shelly, is always looking for Norman and Emma along with Phil. Perhaps Minerva planned to instigate a breakout through the three mains and Minerva assigned agents to guide them. Ray wouldn't need an agent since he was aware of the truth early on.
Maybe Minerva isn't even a specific person, but an organization? Perhaps William Minerva was the founder of said group and his name and symbol are used as a calling card to other resistance members? Its obviously used in conjunction with method of communication, what with the Morse code. Codes and callsigns like these were fairly common practice amongst various resistance groups in the real world
This is all pure speculation of course. But at this point I'm really hoping that there's some sort of anti-demon occupation resistance and that's where the story is headed. Either way, it's pretty clear the author is hinting strongly at Phil being important, either as a distraction or otherwise, especially since he is specifically called out as being intelligent and hinted at so many times.
Phil is currently my favorite character ever since I caught on, so I hope he's crucial and a mainstay. How exciting.

I say this only because it would take a very smart individual to trick the institutionalized world of the farms and, depending on her actual IQ level, she may have even been next on the chopping block for all we know. Although I agree with you, I think its worth some speculation, at least for fun. She was never mentioned as being particularly noteworthy, excepting the point where she is mentioned in tandem with Phil being suspected as Mama's spies. However, I wouldn't rule out entirely simply because she's not mentioned as frequently as Phil. It could be she is either concealing her abilities (unlikely) which are at least nearabouts Phil's for the sake of operational security or because she falls lower in rank than Phil in Minerva's organization (still, unlikely).
To explore the first, we must wonder how exactly children come to be high ranking. Clearly Mama's farm is stated to be exceptional in that it produces many high quality children, but why? Are they taken from certain stock, are her methods that revolutionary? I can't imagine the latter is true, because there would needs be some form of uniformity and protocol (which is hinted at somewhat) for the whole operation to work. Further, her method doesn't seem extraordinary, she's just particularity good at nurturing the children and keeping them in the dark, so she's dedicated to a simple, strict method. So then are the children themselves special for some reason and sent to Mama's farm because she excels a breeder? Hard to say.
The second theory on Shelly follows the supposition that the children themselves are special and it has less to do with how they are raised than how they are produced initially. If we assume then that the children are indeed born a specific way to make them of fine stock, then it is also possible that if Minerva is some kind of organization, it uses these methods of production to produce a sort of special forces for its resistance. Perhaps Phil and Shelly are a part of this "black ops" group, whose mission is to infiltrate the farms.

If this is true, it would absolutely reinforce my theory that exceptional children are somehow produced, at least partially, through methods of selective breeding, and therefore give some merit to the theory that both Phil as well as Shelly (who I am becoming ever more partial to writing this.) are members of some sort of Minerva elite?

If the author was going to use that specific plot point, It would make more sense to reveal the demons afterward the children succeed, as well as the demons not knowing about the test.
