Except Dio is actually well characterized. Did you forget the part where he gets his face smashed into the table, considers stabbing the guy, and chooses not to? As a person with a personality, Dio makes sense. That personality is a cruel bastard, but that's what makes him a good villain.

He was good in part 1 and the beginning of part 3. He's a decent character, but his motivation is painfully generic. Kira's motivation is really interesting, he never wanted power or money or anything, just to live quietly doing what he loved.

Pucci's motivation is far superior. He wanted to blame "fate" for the tragedy of his family that he made and when Dio spoke of this he actually believed that he could make the world a better place if he could make everyone know their destiny and accept fate instead of fighting against. But he was actually trying to fool himself into redemption for killing his sister and hurting his brother

But what makes him a good antagonist is that he makes it personal. He's someone you can genuinely hate. Dio's ability to elicit an emotional response is what makes him a great villain. It's why he's so memorable: you remember all the petty bullshit, how much he made Jonathan genuinely suffer, and in spite of his relatively small amount of screentime in Stardust Crusaders, he does a good job of reminding us why we hate him so much.

I'm not saying that Kira is a bad villain. He's one of the best and most memorable in the series. I'm just saying that Dio's ability to get under everyone's skin is why he's such a memorable and great villain
