It's pretty easy, manga is for reifags, anime is for asukafags. The manga deepens much more in Shinji and Rei relationship, while Asuka is barely a secondary character and its left MUCH more clear that she doesn't hold any romantic feeling towards Shinji, but she do end up accepting him.
Though i'm an asukafag and I prefer the manga much more than the anime, except for the ending.

Shinji is interested in girls in manga and his relationship with kaworu was non sexual like-hate. He ends up with Asuka. Don't listen to the retarded fujo.

The ending is the world reborn again after Rei explodes into snow (yes, really). The Shinji we knew along with everyone else is dead. But most people are reborn and living a normal life (the Evas are found and regarded as relics of the past: millions of years have passed). "Shinji" meets "Asuka" and "Kensuke" who might go to the same school as he in the future. He also carries Misato's cross. Some color spreads might hint that he's different from the previous ones (eyes of a different color). Yui said the world has been reborn many times.

While we only see Kensuke, Asuka and Shinji, Sadamoto did make a color spread with all the kids in winter clothes (including Kaworu, Rei and Touji -who dies during the Eva 03 incident-). He also said he was leaving the ending open, so you can assume they all eventually meet and lead normal lives. Or whatever you please. It's a fairly open ending.
