She was Mary Sue for like 1 chapter. Seriously, reread the manga. A perfect character wouldn't go through half the shit Medaka did. And she wasn't even conscious during the last battle, which is the first time that ever happened in any shonen (zenkichi vs iihiko). That's not very Mary Sue-like. Hell, even when Medaka got all the powers including All Fiction it did nothing to Iihiko.

I think people's definition of Mary Sue is "character that I don't like." Not that Medaka is all that amazing anyways, but Ajimu was a bigger Mary Sue.

Well, yes, in a way, but Medaka wasn't "deep" in the sense that it has hidden meaning in seemingly ordinary things. In fact, Medaka isn't "deep" at all, it very bluntly and plainly tells it's message without attempting to conceal it or dress it up.
