At least, that's how I interpret it.
Everyone is probably aware that Jun is basically a brawler. Sure, he'll get hurt like he did last time, but it won't be that bad. Tomo regularly loses to him in what basically amount to street fights at Gorou's dojo, so she may get hurt pretty badly against fight dudes who hurt Jun.

It does. Misuzu knows that they were going to hurt her for being friends with Tomo. So she (rightfully) assumes that they want to hurt Tomo. Her logic is basically to not get Tomo involved with people who want to harm her.
So why would she specifically tell him to not tell Tomo, and he acts as if he knows about it already.

So things even out, And even if Japan under reported it at twice the rate than other places. it's still wouldn't be as bad as other places. There are various ways to let them know you have no idea how they GOT your number, but you never actually ask someone when you gave them your phone number as a serious question.

Because this is probably old news for Jun and Misuzu. Being friends with Tomo causes collateral damage like these hooligans trying to get revenge on her. This has clearly happened before, and both Jun and Misuzu want to keep it a secret from Tomo because Tomo would be devastated to know that, even if indirectly, she caused problems for her friends by associating with them. Both Jun and Misuzu know it's part of the package and that it's worth it to keep being Tomo's friend, but they don't want to worry Tomo unnecessarily.
Not the best translation, desu. "I know" would have worked better, since the implication is that Jun was already on the same page about not involving Tomo before Misuzu even asked.

and I don't mean this as "I'd like to see you do better." Having a spare translator when our main is out or someone to help us edit/translate with our other series would be great
Just because understand and know are synonyms doesn't mean they have the same connotation. If somebody tells you to do something and you say "I know", the implication is that you were already going to do it anyway. Saying "I understand" has the implication that you didn't know prior to being told.
It sounds dumb and nitpicky, but the thrust of the last panel was that Jun and Misuzu were already on the same page in regards to not involving Tomo before Misuzu even mentioned it. "I know" conveys that meaning in English better than "I understand."
