First of all, Alluka was already refered to at the beginning of the Chimera Ant arc. Secondly, Alluka was an uncontrollable menace, that even the Zoldyck family feared, Killua was well aware of his power, but there was absolutely no situation where it was the single, only way to solve the problem. Gon's Nen curse was a situation that could only be solved by Nanika's power, hence why Killua had to go with this method. If there was any other option, he would have gone with that instead.
Gon would have been healed with another, similarly extreme method if Nanika didn't exist in the first place. Nanika however made much more sense story-wise, since it was the first introduction to the horrors of the Dark Continent

I love how Togashi uses subversion in order to tell better stories. A good example is Kurapika's first attempt at revenge in Yorkshin. We used think the Spiders were a bunch of evil criminals but we end up liking them and Kurapika only manages to kill Uvo, who is probably the most likable of them all and might not have taken part in the Kurta massacre, and Pakunoda, who was a good woman and just did the right thing. And in the end we get the "friendship is more important" message not with the character defeating the big badie with the power of friendship, but when he has to spare him because he cares more about his friends.
And I agree about the DC arc too. It seems natural that Togashi would take his time to plan what he wants to do with the arc since it has both the convolutedness of Yorkshin arc and the ambition of chimera ants arc.

I don't know about the smartest, but I always thought Rurouni Kenshin was one of the comfiest especially with how it played with the history and ideas it was set in.
Even as a "battle shonen", when it came to minor battles it just learned to have fun with its own ridiculousness, but when it came to the major stuff, it became less about the fights and "le strongest" and more about the grand/different perspectives of the characters within those times or simply about the inner turmoil they're going through.
