He'd distanced himself from his family in an attempt to keep them safe.

He was sick and dying when she finally found him.

The government were concerned that her arrival would reinvigorate the Christian underground as well as recruit two very skilled samurai into their ranks.

There's a lot of Christian imagery in the final arc.
Fuu is tied to a cross.
Mugen and Jin are like the two thieves(penitant and unpenitant) crucified on either side of Jesus.
Both of them endure some profound act of self-sacrifice.
They leave each other at a "cross"roads.

This is my problem with the ending, all of that stuff came in way too late. They could have done a much better job setting up what becomes the overarching plot. And they should have killed off one of the main dudes. Otherwise cool show
