Without HQ troops will be in disarray and won't be able to react to counter-offensive fast enough.
They plan to kill the enemy commander so the troops running into their trap have no way to coordinate or receive retreat/regroup orders making it a literal hell zone where no one knows what to do in the big picture
The whole point of the strategy was to tempt the Republic into overextending itself by abandoning the Empires own battle lines, and once the Republics soldiers reach the boobytrapped location, destroy their leadersip so that chaos and discord would reign and make the killing of them more easy.
IF the enemy command structure remains intact, the imperial counter-attack might fail, or might leave the enemy army still capable of fighting back. Without central leadership however, the enemy force will be in an exposed location and easily killed.
Also, the missions point was to guide the rockets there, and then start hiking on foot back. Thats the whole point why they didnt use magic to land, but used parachutes.

no chain of command == Not being able to coordinate the troops & supplies
The enemy expects that they are pushing the enemy and not to be pushed back, without a retreat command they will stay put and die.
If they had lost the generals while the lines are static, it would not be much of a problem, since the soldiers would just hold the line.
But if they lose the HQ while in the middle of an assault manouver, they are left exposed and without central control at a time when they are not settled in.
By the time the new patch of generals arrives to the front line, the failed attacking troops would have been massacred.
French advanced into Empire trap where their supply lines are at their best, there is no salvaging this situation after a week.
Republic left flank will be sacked in first day and eliminated in said week.
I dont think theres many examples of military leadeship being assassinated mid war, they didnt locate themselves near the border so that the enemy could kill them, they were mostly in the capital and sent orders from there.
Doesn't matter if they can get a replacement. The fact is getting HQ destroyed is going to cause the ambush to devastate them badly as for a day or two the people on the field will have no one coordinating their efforts, regrouping them to counter the ambush, or telling them they're getting flanked

Without HQ overview on where the lines of friendlies end and enemies begin, the Artillery cant fire, since it cant distinguish on sight alone what parts of the battlefield might just be friendlies, and what parts are friendlies that just got overran by the enemy. Or what might be actually your own friends charging forth to attack an enemy position.
For artillery to remain in the battlefield, central control is needed, especially in that era.

Without HQ the only orders they're getting are from commanders on the field who do not have a bird's eye view of the entire battlefield and will not be coordinating well with the other other field officers as some will go "fuck I don't know whats happening lets pull back" and others will go "hold the line until we figure out whats happening or get orders" causing both to get fucked as their units isolate themselves.
No HQ also means they wont get relayed the information of the right flank getting pushed back and the enemy coming up from behind them

The whole battle in Rhine where Tanyas unit suffered massive casualties was simply to convince the enemy that the Imperium has overextended itself and is collapsing. With their elite doing a pointless battle against the front line was quite convincing in singnaling that the Empires strength is done.
Also the Arene debacle was deliberately portrayed as more devestating to the empire than it really was.
