Id say Gilgamesh isn't even really a villain just an antagonist against the MCS ideals. The way he treats Alexander and waver shows he isn't totally bad, he has respect for true kings and loyalty, hell my favorite scene in Fate is when he tells waver to never let his loyalty faulter.

Ultear (fairy tail)
I liked her for how machiavellian she was. Most of time she didn't even need to fight. She could destroy countries by manipulating from within. Also I sympathize with her backstory and can heavily relate + I am a huge narcissist and like characters that resemble my own appearance.
