The only precedent I know of is Kiss Dum Engage Planet, which replaced entire episodes in the DVDs and then again in the BDs (it didn't even have a final one at all until the BDs, I believe), but that was due to the massive production disaster that was the entire show - they basically just aired it without actually finishing it. This, changing a truly finished product way after the fact just because you wanted to make it better, is new, as far as I know.
