Yeah, that's the tragedy; she truly believed he'd be alright and could move on, but she didn't realize that he was afraid that she'd wait for him, just like she did when the trains were late. So she moves on and stops waiting for him, but he's under the impression that she still is, so he can't move on. And that's why that ending is so damn good; it comes far too late, but he finally gets an answer and can move on.
I love the symbolism that goes on in that movie; stuff like the rocket ship, or the lost letter being mirrored in the paper airplane. It hits me hard whenever I watch it.

You should check out the manga adaptation; it was also written by Shinkai and it has the time to flesh stuff out, especially the third part. Gives a lot more insight to characters; his ex girlfriend gets a lot from it too.
And there's a special epilogue chapter that gives the story another ending, and it'd be right up your alley.

the ex really is a great person who did nothing wrong and really loved Takaki; she tries so hard to make it work and he just can't do it.
There's a whole incident that happens between them that's just terrible for her. She was a saint for putting up with him for three years.
One thing I like is that everyone involved in the story is a good person trying to be happy; too many times in these kinds of things does one person get portrayed as a terrible person.
