From my understanding Saito lived in Halkegenia with Louise for a while, during that time Louise shared Saito with Siesta twice a week. Then an artefact was uncovered that would allow Saito to return home, but it was a one way trip single use artifact.
Saito said his good byes and left then Louise went with him, distraught Saito tells her that she'll never be able to go back home now. A voice then says "we'll figure something out", said voice is implied to be Derf.
Seeing how the original author intended to make a sequel they most likely will return to Halkegenia eventually. Saito has nothing of value on earth. He's a HS student who has been missing for years, without a penny to his name and no job. They'll go sightseeing, visit Saito's family and eventually find a way to travel freely between the two worlds.
