It's the same Rei Ayanami. The clones are soulless, so when Rei's body dies they transfer her soul into a new body. The irony is supposed to be that Rei is irreplacable for NERV, while characters like Asuka are throw-away dolls that get replaced. Evangelion has layers, man. Layers.

There is only one Rei Ayanami, she's an unique model which is, admittedly, based on an earlier very popular model, though that model was based on the original and prototypical version, which was Rei herself.

Quite a mouthful, but Rei is a perplexing girl to describe.
