Exactly, they mesh well with each other. They're both aloof, disinterested people who see all others, with some exceptions, as pawns to fufill their goals. Sure, Lelouch might not want civilian deaths, and he truly believes that it's the duty of the strong to protect the weak, but he won't hesitate to send someone to their death to fufill his goals. And don't forget, for almost the entirety of R1, Lelouch and C.C. were both using each other to get what they wanted. Lelouch got the power he needed to challenge Britannia from C.C., and C.C. got someone to take her life, at least in the beginning. For the longest time, their relationship was a business transaction with some bantz thrown in. Then, they actually became friends and more, as seen by the progression of their bantz. Did I mention the bantz? Because that's another reason they're shipped, nobody can exchange bantz like Lelouch and C.C.
