His weapon was super weak on the defense and only seemed powerful because it took advantage of the unprepared and confused humans to "clean up" before any retaliation. A powerful esper like the multi-eye dude could have easily collapsed the entire colony from the outside had he attacked them first, and wouldn't have even been affected by the "recoil" as long as he wasn't made aware of the Messiah inside.
Moreover, the humans had set up a system that clearly placed little value on the lives of individuals. Given that apparently MOST of the Esper children were sacrificed as if they were nothing (remember that Saki mentioned that there were still a lot of children left to "graduate" from school and she was also the last to "graduate"). He was running a genocide on a race that culled itself without a sign of remorse.

Kiromaru SAVED his race, without that final bargain it would have guaranteed the extinction of queerates. The main reason why Kiromaru siaded with humans is because Squeeler wiped out several colonies and cause strife between them lobotomizing the queens.

The last trace of anything noble in them was in Kiroumaru. Frankly the entirety of post-humanity in that world was a horrible mistake, but the series was good because they showed it. The pycher's tech was decaying since they were spliced with bonobos and the queerats were slaves breed for slavery. They sacrificed everything good including the ability to expand in an attempt to ameliorate conflict, which just made the conflicts indirect and that much more heinous.
It was like that latter part of Steve Baxter's book Evolution, post-humanity decaying into extinction. One of my favorite anime for showing exactly how to dystopia hard.
