Most of Japans wartime industry in WWII was delegated down to home-manufacture for some things, such as uniforms and other things, meaning that technically everything was a military target.

Hiroshima specifically had a large military headquarters, while Nagasaki was a major port with numerous factories, shipyards, and other manufacturing facilities.

tl;dr Both where legitimate mil targets, and honestly I don't see why people bitch about a couple nukes when the firebombings where much more devastating.
