Homura did everything wrong. Her "love" for Madoka was a ruse. She only cares about herself.
At the end of the anime, Madoka is omniscient. She can see everything that has ever happened in every timeline, and everything ever will. This would include the events of Rebellion. If she wasn't okay with Homura taking over, she would have picked an option whose initial conditions wouldn't have produced that outcome. Therefore, Madoka must not only have been okay with what Homura did, but planned for it. Homucifer is all part of Madoka's keikaku.

It is tough, yes, but if you think of it as going back and spending another month with your friend before they die it does not seem as bad. If I was given the chance to go back and see my dead friend again for a month, even if I had to witness her death again, I think I would. It would be so great just to hug her again.
Homu also had the chance to save her though which might be the real reason she went crazy. She became obsessed with trying to save her in every possible way that the two of them drifted apart.
