If Kira was replaced with Lelouch the plot of Deathnote would never even begin. Light is basically a more extreme version of Schneizel, Lulu would never follow that path.
If Lelouch did use the Deathnote he wouldn't make it obvious like Kira did.

In that case...
Evangelion: He geasses Gendo early on letting him control NERV from behind the scenes. He gradually takes more public control as he gains the trust and respect of the NERV. The show is mainly about him trying to outmaneuver SEELE. Dr. Akagi and Kaji are consistent thorns in his side, but he probably manages to turn one or both of them. At some point he geasses an EVA, maybe to force a higher sync rate. He tries to help Rei and Asuka with their issues as a hobby. Show ends with him soundly beating both the angels and SEELE. He takes over the UN and uses EVA technology to rebuild and improve the world.

This is the worst meme, Shinji only really runs away in episode 4. He's very focused on pleasing people, you don't even need geass to make him obey any command you give.

Fate/Stay Night: Saber doesn't like Lelouch initially, because of how dishonorable he is, but warms up to him when she realizes that he shares her views on kingship. Rin appreciates his pragmatism, but they probably don't become as close. The stuff with Sakura in HF doesn't happen. He geasses Ilya to give him control over Berserker. He kills Shinji. He geasses Kirei to reveal all his secrets once he realize that he's being cagey with info. Caster is easily dealt with through overwhelming force. He either geasses Gil, or Gil gives up and goes home once he realizes the grail will never be filled enough for his plan to work. The grail war ends in a draw.
Fate/Zero: I honestly have no idea, he isn't that much better or worse than Kiritsugu, but they have different styles that would result in huge changes to the plot beyond what I can predict. I'd definitely watch it though.

Going off OPs conditions, lelouch pretty much wins by default, because most often villains don't communicate between each other and all have eye contact with him.
Deathnote:
Lelouch is broken. Death Note + Geass = Do whatever the fuck you want.
Geass is arguably a better version of the deathnote without having to kill people. So it's not even obvious he'd use the deathnote.
Gotta decide what lelouch wants here. Does he still get Nunnally and want to make a perfect world for her? Does he have ambition and hatred for the evil tyrannical system that exists? Does such an evil tyrannical system exist? Who's his family? Why would he even use the deathnote?
