The Federation, unlike the Principality of Zeon, actually stuck to the terms of the Antarctic Treaty for the duration of the OYW.
M'Queve's use of a nuclear weapon at the end of Operation Odessa was a flagrant violation, as one of his colleague's use of nuclear landmines to cover his escape.
Even before the Antarctive Treaty, we can pretty much break down the atrocities committed by both sides like this;
-Zeon gassed a colony after the notorious three second warning, dropped it on Earth, killed millions upon millions of people. Attempted it again at Loum. Violated the Antarctic Treaty.
-Federation made an effort to evacuate people from Loum. Did use nuclear weapons, but before the Antarctic Treaty was signed. Biggest war crime depicted is shooting down a fleeing ship, on the orders of a single officer rather than Federation brass.
Gundam Physalis, often pointed to in these discussions, does not inherently constitute a violation of the Antarctic Treaty. Until it was stolen by Anavel Gato, it had no enemy to be used upon to begin with.
Now if you want to call the Titans as bad as Zeon, that's true. But that was the point of their role in Zeta, and the Federation turned on them once their atrocities were exposed.
The Federation objectively occupies the moral high ground in comparison.

Most of it is complete garbage; the plot makes almost no sense, and the supposed geniuses act like morons.
The ending arc, though, gets a lot more cunning. I think that's because it caught up to the manga and went anime-only for that entire arc. There's a serious shift in story quality, for the better.
It's on Crunchy, so you can catch it there for minimal effort and less wasted HD space.
