They're identical because we don't have all the runes yet. We re-used some runes to make a functioning alphabet because the text in episode 2 had none. IJ and UW are two examples of where we had to recycle due to a lack of material.

Solved for a couple two-letter words assuming roman alphabet, found a frequent pattern that stood out and guessed it was probably latin. Put the clues into google and let the machine do the rest.

Most of the letters actually have a perfectly logical progression between them. Has nobody noticed that?

Each symbol actually follows a path and it gets fucked up at J and K and then resumes after it.

Frequency Analysis was one of the ideas we had, but in practice it boiled down to other things.

Most importantly was the conjecture one Anon made that the alphabet was based on 2x3 matrices, and was actually garbled braille. While it wasn't actually braille, the 2x3 matrices stuck and we worked from there. Another anon transcribed all the matrices to letters, creating a coded language of garbled letters. Among them was one huge hint, a sequence called JOJ. I pointed out that it was possibly NON in latin, and from NON we could get NUNC and work from there. Then somebody took a decrypter from google, stuck in the words we thought we knew, and boom Lorem Ipsum.

Afterwards I used the translation as a Rosetta stone and made this first and very crude transcription, which is what the font was based off of.

Frequency analysis on a substitution cypher for latin does not take very long. The frequency of letter usage across the entire lexicon shows 8 standouts that are easy to pick. Once you have the vowels and HRST, the gig is up.

The point is that the individual 6 glyphs that make up the letter B aren't random when compared to letter A: a rule is applied which throws out one glyph, shifts the rest, and re-adds (an apparently random) one on the now empty spot on the other side. That proceeds all the way down the proto-alphabet.
As opposed to just picking six random glyphs for A, six different random glyphs for B, etc.
