Because their backstories and motivations are much less explored than the main characters, and there are a lot more of them so it's easy to cherry pick.

Because most people are too incompetent to make the MC look appealing and interesting for more than a handful of episodes. It gets stale so its natural to have an increasing interest in the chars that get less screentime. This happens particularly often in shonen. Hell, is there a single shonen this isnt the case in?

Because many MCs were not actually fleshed out character, they often merely serve as the lense through which the audience to view the world, and/or just for the audience to self-insert for wish fulfillments.

MCs usually aren't characters, they're either self-inserts or the glue that brings all the other characters together and makes the plot. Now if you mean main girl, then the main girl is almost always the most plain and nondescript, to appeal to the widest audience possible. Interesting characters get secondary roles, possibly because many authors don't have what it takes to write much about them.

Also, when it comes to adaptations of VNs or LNs, by following the boring main girl's story, they effectively tell you "you wanted intelesting stoly? Buy visuar nover!"
