The thing is that writing the plot for an animation and writing an actual story are two entirely different creatures. Yes, there's a level of skill needed to craft natural dialogue, but that is something that you just need to go outside to understand.
The places where a writer's talent show are places that are handled by the animators themselves, and it's probably harder to tell if your audience is going to like one way of animating something over another. "Do I want these crystals to explode out of the ground, grow naturally layer by layer? Should I scrap the idea altogether for something that'll be closer to the effect I want?"

Now, if your complaint is about FliFla's plot, keep in mind that this is just on the above average end of anime writing....and the audience still had trouble following.

As much as I loved almost all of the series, the ending really let me down. It felt sloppy, like they were just making things up on the fly in order to fill time. Mimi went through a bunch of transformations with no real point. Nyunyu was almost irrelevant to the end. Nothing felt like it held any consequences anymore.

It almost seems worse for such a promising story to fall apart at the end than for it to have been rubbish all along.

The actual ending is very satisfying and stays true to the spirit and heart of the show.

Some people found the buildup to the ending to be sloppy though, and some people are just unhappy that the show actually turned out to have a plot. The story was never good, the crazy adventuring was.

Realize that the villain was an evil alternate personality of MC mother who suddenly vanished into PI because of reasons. This whole backstory thing is completely wonky, the way they brought this villain in is wonky, they way it was resolved was wonky. Characters were mostly background noise or devices, or Papika muh friendship, Cocona muh insecurity and Yayaka muh jealousy/anger.

The actual answer is that the dicktree prison was inside an unstable part of Pure Illusion, which is why Papika's age was constantly changing. Cocona only ever saw that prison in her dreams as we see it in one of the episodes in which she meets Mimi on the boat again. Cocona never mentioned her dreams with the boat, and really how often do you remember your dreams? Given also the PI memory fuckery, it could just make it easier to forget. Cocona was already outside of PI living a "normal" life while Papika was imprisoned.
