I'm actually not sure how he was able to do this.
Yeah, I can understand why you'd be conflicted at first, but if you discount the timelines that will never actually be, his relationship with Emilia was in a fairly immature phase before she returned to the mansion.
But then:

The fact that the author of the source material immediately put her into a coma at the end of arc 3 should show just how fucking badly he fell victim to his own waifu baiting. He just wrote and wrote about Rem until it had to snowball out of control and suddenly Subaru had his own waifu instead of the author's. Putting her into a coma was the only way to buy time for Emilia to catch up.
