The prevailing fan theory, as explained in the link, is Rei-I's soul, which is a fragment of Lilith's soul. I think the link makes the case for this quite well, but you don't have to accept it. It's only a theory.

Rei I dies in episode 21, so they take part of her soul and put it in unit 00.
When Shinji tries activating unit 00 in episode 14, he has visions of Rei. This is similar to episode 20 when Shinji has visions of his mother, even though there he is LCL and synced up way higher than he would have been with 00. Pilots do usually hallucinate in the Evas but it seems that they always connect with the resident soul.
After Shinjis activation fails, 00 goes beserk and attacks Akagi, with the infamous shot from 00s perspective showing her with brown hair exactly like her mother had. This combined with the fact that Ritsuko admits that the Eva was going after her pretty much seals the deal.
Also in episode 23 Rei says "Is this me ? The me inside the Eva?" There is more in the wiki.

Since Kyouko proves a human soul can is divisible, it's possible that EVA-00 has half of Rei's soul and half of Lilith's soul while Rei has the other halves. Also someone more versed in Eva lore might be able to help with something I have on my mind now. Gendo had Adam's body (sans-soul) grafted to his hand, so did Gendo technically have both fruits? Why is it only special when Lilith or its clone has both fruits?

Also I know there's a scene in the manga where he projects an AT Field, and that makes no sense to me since the AT Field can only be PROJECTED by beings with a soul in a core, while Adam's core was empty.

It also seems like Gendo plan all along was to keep Adam as an override trigger to Seele's 3rd impact scenario. Seele seemed to plan for Eva-01 to consume an S2 organ at some point without considering Lilith's husk, while Gendo was always going to go with the more crazy scheme that even Seele wouldn't consider viable because of all the variables. But the fact that this trigger worked means he did have an S2 organ on his hand. Which is irrelevant to the AT Field thing, but raises more questions.

No, because as you mentioned, he only had the body, not the soul. However once Kaworu died he had the soul back in the body in his hand, and did have both fruits at that point.
Which is why he gropes Rei during the scene in EoE, he's trying to merge both fruits together.
