it'll take up one 640 by 480 pixels on your screen, it'll be like watching it on a screen the optimal size without stretching anything, just make it borderless on a blank background

Try out Avisynth. Waifu2x uses a huge amount of system resources and the encoding would take ages, even on an overclocked i7. You'll need FFMpegSource to import your MKV/MP4 files. Try using a mix of Deathray, flash3kyuu_deband, and Jinc Resizer. Then pipe the .avs file through an encoding program.
