Well for one Lelouch was very powerful up until his assassination, so charging him head on would have been suicide. After that it would have probably worked behind the shadows with other geass users to destabilize the new world government and build up a force that could stand up to anyone.

Assuming they waited a few years after R2 and lelouches assassination they would probably have enough force to be a threat.

My best idea is that Lelouch's helping make Geass more public and eliminating the Britannian hegemony over the world creates a Cold War of sorts that causes Geass or Geass like abilities to become highly sought after. Lelouch and CC of course try their best to be the only ones deciding who gets Geass if anyone, perhaps maybe even giving contracts despite preferring nobody gets Geass just to keep the balance of power in check. Basically, Lelouch's destroying the Geass cult and rising to power with the Geass only causes Geass to become like the nuclear weapons of the world.

If anything it would be the exact opposite, lelouch being known alive by the world will royally fuck things up. If geass is made known publicly it would throw thorns of suspicion into even more of the new order.

It's more likely that lelouch and C.C. are hunting down anything related to geass such as artifacts and geass temples(door things) and destroy them so anyone can't get geass in the future. It was pretty obvious in R2 Lelouch wanted to rid the world of geass and let normal people decide their fate.

Right, what I mean though is that it's become almost public knowledge that "Lelouch the Demon" used a power called Geass to conquer the world, or at least all those in the higher political order know about it. In a world where peace depends on the balance between three major powers, there may be those within these powers or within developing nation like possibly those in the Middle East Federation who are interested in this power so they have strength at the UFN negotiating table. And of course there would be those interested in turning a profit by selling the slightest bit of knowledge on Geass or how to create it.

Lelouch ideally wants Geass to go away, but he may be forced to settle for just trying to control the balance of power through Geass. A lot like nukes, most people want them gone, but even nations that otherwise preach against them find themselves relying on them as deterrents and anti-proliferation treaties don't really help in convincing nations that feel victimized and under threat from trying to acquire them so people show them a little more respect. Lelouch could find himself in a similar situation where he goes from wanting to eliminate Geass to being forced by the circumstances to settle for just having a monopoly on who gets it and making sure no one side gets too much of it that the peace of the world he created is threatened. The main villain could even be a rival who dishes out bootleg Geass to anyone with the cash. Sort of like how in Full Metal Panic you had Mithril trying to preserve the balance of power as an independent military outfit made up of all types of people and you had Amalgam who starts regional conflicts to generate demand for weapons which they of course can provide
