I vaguely noticed a tonal shift when I watched the third season but it didn't really bug me. The show wasn't particularly laugh out loud funny in the first place. A lot of the humor is generic things like melodramatic reactions and yui pseudo quips.

I was watching the show for upbeat cutesy friendships/youthful exploration and that was still there.

San Hai was a direct adaptation of the more laid back manga, I do agree the sound design was a little lacking and less comedic than Dogakobo but besides that it was an adequate adaptation of good source material. The scenes that were subtle or serious felt better because there wasn't over the top anime-only silliness going on every other gag.

San Hai being bad is almost as shitty of a meme as Chinatsu being bad. Sure it wasn't as good as the first two seasons but it was still cute and funny.

BULLshit. The new studio deleted jokes entirely. The characters were toned down to the point of being different people. Take for instance Chinatsu. Instead of having a mean side she was made to be as boring as everyone else but having random outbursts that just made her seem unstable. Minor shots were she got angry were important to have, but instead everything was made to be as generic as possible. I have no idea who they were trying to pander to by tossing every bit of originality when anime like that is a diamond dozen.

On top of removing key elements of the series like more abrupt endings and an episodic format, it's as far removed from the manga as if they randomly added battle scenes. I wish it was good. I really do.

This. Dogakobo's adaptation wasn't faithful in certain parts because they added stuff. But TYO committed a bigger sin by changing and removing stuff which killed jokes.

They manga has always been episodic and comedic. Going the laidback SoL approach simply doesn't suit Yuru Yuri.

Adaptations always change some things. How often is anime done panel for panel? Plus, sometimes anime changes older scenes to match up with new canon or adds more background info and stuff. I didn't always agree with Dogakobo either. Despite me hating some parts it ended up being something I got addicted to. I felt like the voices really nailed the characters, the songs were really great and even the drama CDs are a blast to listen to. The OVA had the novelty of being an original story, so I could understand it being different, but San Hai was too many steps in the wrong direction, and it didn't care.

Is there any source material left for Doga to make a comeback and save anime?

Kyouko partly because of her voice, partly because she was made to be a clown and nothing else. Ayano was docile at every way, never speaking up and her only response was blushing like she was going to cry. She desperately needed her emotions back.

Retardation aside, his point stands. YRYR was and should have stayed a gag series. But, because HEALING had been doing so increasingly well, they tried to bandwagon and force the series onto something that it wasn't. There were defenitely some comfy moments in the first two seasons, but the overrall theme was still comedy.
SoL is fine. Healing is fine, but them trying to use it as a strategy to increase viewership did not go well at all.

I still enjoyed season 3 though.

No, she doesn't. Compare a scene side by side and you see that in the anime she just looks down and blushes most of the time. It's not like she supposed to be fired up all the time either, but there's a big difference in her usual behavior and how she was often portrayed with just a close up of her face. It's a gag series so the characters reactions are noticeable.

As others are saying, it really isn't that the third season is bad- it's just that it's fairly typical healing crap. There are dozens of shows just like San Hai. There weren't many shows like the first two seasons, though.

Really, San Hai has almost nothing to do with the earlier two seasons other than the characters, and that's quite jarring for a lot of people.

Sabagebu is a different beast though. I love Yuru Yuri, but I don't think the level of comedy can even touch Sabagebu. Sabagebu made me actually laugh out loud several times while Yuru Yuri has yet to do that to me. D-Frag, Binbougami and Cromartie are really the only series that have made me crack up out loud and they're all fantastic in their own right. Yuru Yuri is wonderful too, but in a different way.
