Shinji wakes up in the hospital after the Zeruel fight, finding that everything in 3.0 was just a dream. The rest of the movie is based on the previews from 2.0, until near the end, where Shinji wakes up on the shore of the sea of LCL, where it's revealed that all of Rebuild is Shinji's dreams after the original series' Third Impact.

I think the manga also ties into this as being a parallel world, that then draws into the rebuilds in the same line. Kind of like the holy trilogy.

Manga= Shinji focusing on his exterior rather then interior, leading to the rejection of Kaworu (who I think symbolises Shinji himself and what he is "supposed to be").

anime= interior leading to the opposite.

There are slight changes, like the different scenes and focuses in EoE. Shinji thinks about the past in manga, while Shinji thinks about the consequences of his nonexistence in EoE. They also conclude differently, in the manga the internal problems are not actually resolved, even if he goes on to live a seemingly happy and normal life. In the anime it's the opposite, we get a symbolic and chaotic ending (representing ones own conciseness) as he strangles a part of himself as she calls him at for being an idiot.

Like the magi system Shinji, Rei and Asuka is the holy trilogy of what makes Shinji himself. The religious aspect makes sense as it represents man's need for a purpose and their relationships with themselves (Jesus) and the world (God).

Manga is the farther, anime is the son and the rebuilds are the Holy Spirit.
