IIRC Marius started cutting off Valjean because he found evidence that his entire fortune was the money that Mayor Madeleine had built up, and assumed that Valjean had killed him and stolen his money. When Thenardier showed up to try and blackmail Valjean he let it slip that Valjean and Madeleine were the same person. Along with unwittingly telling him that it was Valjean that saved him Marius realized at the last second what a terrible mistake he made.

I don't think he ever gave a shit that Valjean supposedly killed Javert but don't quote me on that.
