Evangelion is undoubtedly the deeper anime. Madoka's characters don't come close in terms of actual depth and development. Say what you want about Anno not understanding what his imagery was really about, but the symbolism was far more internally consistent than Madoka's use of Faust.

That said, Madoka's simplicity and emotional power makes it a better take off of the magic girl genre than Eva was of mecha.

Quite a bit. Characters in fetal positions, which means them trying to escape from reality. Shinji on the train represents him being isolated from people despite being surrounded by them. Shinji building and destroying a sand castle after being told so represents the fact that he blindly listens to others to appeal ro them. Instrumentality itself is ultimate escapism.

Other than probably Sayaka not one of the the girls is anything close to a real woman or a real human being for that matter , and even in her case it seems to be more accidential than anything. People think magical girl shows are stupid and childish, so anything that adds edge to it must be deep and thought provoking.

Madoka is a textbook time manipulation story. A few plot twists here and there, but the story doesn't bring anything new to the table. Same thing with Steins;Gate or anything really that works with multiple timelines.

Eva uses a lot of symbolization and details inside their subplots to always keep you thinking about how a menial thing can become a major device in the plot.
