The interpretation I always had of Shinji and Kaworu's relationship is that Shinji is desperate for emotional validation and the people around him are too damaged to provide it. Kaworu provides that validation without Shinji asking, and cares enough about him to listen and try and help. Under those circumstances, Shinji has strong positive feelings that can become romantic, and even if he was str8, Kaworu is what Shinji needs to an extent that I could see a legitimate relationship coming out of it.
Kaworu is too hard to parse to understand whether he reciprocates or not on a legitimate level, but I personally interpret him as caring about Shinji in an understanding sense; even if hes using Shinji, he seems to go above and beyond enough to suggest theres some degree of personal involvement. Plus with the whole Angel/Understanding thing, I feel like theres a desire to connect with people, even if that desire is not always possible to act upon.
