Indeed. Because the comic skips the fact that Gendo had abandoned his son for years, and the one time he calls for Shinji it was just to make him fight and risk his life. Shinji was justifiably angry that this was the only thing Gendo had to say to him after so long.

And Gendo basically admit it before he died in the EoE film, that he knows he is a bad father and that it is better Shinji doesn't know him. Yui doesn't approve because Gendo was basically doing a self fulfilling prophecy. By pushing his son away, he is making himself a bad father.
