4) Which means of course at least HAVING MS makes you immune to the MK virus (I assume the women have already investigated the cure for MS and decided it was not the cure for the MK virus)
5) The MC's girl, after the MK virus was released slaughtering men, suddenly stopped researching the cure for MS and started working on a cure for the MK virus
6) Eventually she vanishes under suspicious circumstances, as if she was fleeing for her life or trying to go into hiding

The facts are right there. It's obvious what happened. MC's girl created the MK virus by accident when trying to cure MS. She realized this and tried to close pandora's box by finding a cure for her fuck-up, feeling guilty for the genocide of 4 billion men. Eventually people started to realize the source of the MK virus and started to sniff around her, so she fled. There are people in the government who are looking for her but it's unlikely it's widely known she's the cause OR perhaps it's only suspected.

Re-read the story with this in mind and you'll see how well it fits.
