Rinnegan comes from Hagoromo's chakra. Madara mixed Ashura and Indra's chakra to create Hagoromo's chakra. Sasuke received chakra from Hagoromo's ghost.

The Rinnegan disappears if you lose the chakra. When Madara finally died at the end, he didn't have his Rinnegan anymore since Kaguya took all his chakra after resurrecting herself.
