MC got sister zoned.
Both of them went their separate way. She went around to apologize to Ittoryu family members for taking her revenge. Manji continue doing his things.
She got married and has plenty of kids. Fast forward about 100years later or so, Rin grandkids got another job for Manji. The kid has the knife from the Ainu girl.

It was the old lady that met up with Rin's kid for Manji job. It was just a casual a talk and then they start reminiscing about one of his old job (referring to Rin) when they started to talk about their current client.

I think he got over that before the end. But I don't know whether he ever actually loved her, he certainly wasn't willing to take her along with him on his immortal, wanted, roller coaster life so he left her behind once their business was done. Judging by Manji's character he probably chose not to entertain the possibility of a relationship with her at all because it would make it easier to leave when he knew he had to. There was that chapter where they almost fucked, he wasn't going to stop her I don't think; she got cold feet.
