I actually think the best introduction to the series is watching the first two seasons than picking up the manga where it leaves off but as long as you're reading the manga you're good.

It has the best version of Shirou we've had in a long time. The whole loli/fanservice/magical girl thing starts to fall off once the writers realized they actually made something worth writing. Starts off on a very lighthearted note though.
