A couple of things, Unit 01 had Yui's full soul while 02 only had part of Kyoko's soul (unless the rest was harvested too after her suicide) While Unit 00 had probably a fragment or Rei's own soul.

Another thing it had going for it is that it was the only Eva made from Lillith and not Adam.
