1. NGE/EoE/2.0/3.0/etc., it´s not real. It never was and never will
It´s a made up story made by a man with a massive hateboner for autistic weeaboos who overanalyze everthing. If he said that Armageddon happens, it happens, because it´s fictional.
There is no reason behind this. The writer wanted it, so it happened.

2. SEELE is written mysterious on purpose for "muh seekrit cabal club" trope. It isn´t supposed to be logical, because they´re the Shadow Masters, you aren´t supposed to understand them.

3. EVA in general is (among other things) a metaphor for depression and the problems of human interaction. And because it´s pretty hard to demonstrate this stuff on well-written, everyday characters, and because it also happens to fit in the narrative (everybody´s traumatized), the characters are fucked up to transfer the message better.

4. Like we said: Multiple clones of Yui Ikari, that is stated precisely by the writer, and bearer of the soul of this mumbo-jumbo mother of all life, Lilith.

What is there not to get? Only literal autists can´t grasp the hidden messages in EVA, it´s not very hard.
