I kinda understood her decision in a way that:
- The post-neo human embryos are abominations
- There is no knowing that humans would do it again - especially if the information of the crypt would be passed on
- Crypt needs to be wiped out as it is the "true" evil - even more than humans and information + power corrupts every person
- The only difference between "new" and "pollutant modified" people is basically that - humans are still psycologically the same
- Nausicaä saw truly the atrocities what humans can do
- In the vision of the "gardener" she saw that the nature will be able to populate the purified area (there are animals in the gardener's nest that are not modified - probably in the wilderness as well).
- Humans are surviving even amongst the forests (bubble-people & bug-people) - and on the edges (the Valley)

The idea was that allowing the Crypt-people to continue screwing with nature would just lead to a repeat of the same thing, while destroying them opened possibilities for a better future even if Poisoned!Humans aren't necessarily a part of it.

From what I understood of her thinking is that since the creatures of the genetically engineered forest far evolved past their original intended purpose that her humanity would also have a chance to adapt to the cleansed world given enough time.
Still have a massive gamble, but emphasizes her belief that all life strives and is valid no matter how it was created.
