For example, if your computer only has USB 3 ports and you try to install Windows 7, your first issue is that your mouse doesn't move because Windows 7 doesn't support USB 3 drivers out of the box.

It's always a good idea to be backward compatible (at least to reasonable degree).

MOBOs very often have over 10 USB ports. having one or two be 2.0 wouldn't hamper you at all. I doubt you use them all at the same time and even if you do, a lot of peripherals doesn't really require USB 3.0, so you could keep them in the 2.0 ports.
