This can't be just Shinji picturing Rei as the small child his father raised instead of himself, that's exactly what she looked like. Then it goes into him being the one to run away from their last meeting and repressed memories. Shinji broke contact three years before the series because Gendo brought Rei with him, same as he did that year.
